I can only think on the most known ones, many people miss on GBA's big franchises like Kirby, Wario, Advance Wars, Megaman, Sonic, Final Fantasy and even Zelda and Mario, give them a try if you have missed on any of them.
About the thread's main point, the Boktai games, Klonoa, Crayon Sin-Chan Cinema-Land (this game is God tier hidden gem)
Sims Urbz is not japanese but it deflinetly is a really good concept game never atempted again.

Bruh please do yourself a favour and play Summon Night: Swordcraft Story, both I and II are great. Maybe its my nostalgia speaking rn but those games are great, the story is actually well written and the art is classy asf (^.^)

The drawn to life series (nds) was one of my favorites as a kid. Both games have a great story, the pixel art style looks really nice, the second game has a hand drawn opening cutscene, and the "draw your own stuff" gimmick is actually a lot of fun if you're into art. Check it out if you like platformers
Also, I second summon knight, and the golden sun games for jrpgs

Also a hidden gem for the nds would definitly be pokemon mystery dungeon explorers of time. Its got great a story and art as well as really fun dungeon crawling gameplay

Not a GBA game but a GBC game, metal gear solid ghost babel, really a hidden gem of the handheld. (plus you can play it on GBA it you don't got a GBC.)

For the DS I recommend 999. It's also now on steam and it's worth it! ... unless room escape visual novels aren't your thing. But I still advice to give it a try!
Another I remember is Banjo and Kazooie for thr gba. The ones for the n64 are definitely better, but I enjoyed this one a lot still :0

It's for the original gameboy, but Tetris Attack is great. SNES version is better but the gameboy version is still great.

Chou Soujuu Mecha MG on the DS was translated. It's a game where you pilot giant robots, with the bottom screen being the controls, which differs depending on the mech.
Oriental Blue is a seemingly simple JRPG for the GBA. However the game has a "Free Scenario System" where a lot can change in a playthrough. You can lose some boss fights and the story continues, some events can happen randomly or depending on the time, and even selecting your gender changes where you start off.

There is a cool RPG about the wizard of Oz that came out for the DS, it wasn't very popular overseas sadly so it might be hard and pricey to find but you could always pirate it.
