Persona 3 takes place in 2009. Persona 4 is 2011 and iirc Persona 5 is 2016, so that's a bit ahead of what you want.
The World Ends With You is definitely set in 2000s, flip phones and all. I think the sequel is set only a few years after but it does feel more modern.

Devil Survivor has that late aughts energy of internet already existing, but it's a place where nerds hang out and the world isn't as connected as it is today.
The Trauma Center series in general don't have year listed afaik, but the setting feels very 2000s. It's more obvious with Trauma Team, since it has more scenes outside of the hospital.

428 Shibuya scramble Night runners Kowloon High-school Chronicle. Forgot if it gave a specific date where it's set in. But Lot of UI is made to look like your running software and early 2000s internet sites through some sort of y2k techno gadget. The .Hack games Have a similar thing, but also they have a fake 2000s era gaming forum Ik that it was kinda trend on the ps2 to have UI that mimicked how computer software looked back then,if that's your thing, you can sift though there.
