Why don't anime companies just put an anime into hiatus instead of making shit up? Like the original FMA or Soul Eater anime. Then you have anime like Bleach or Naruto that make fillers instead. What's so bad about a hiatus or long periods of nothing inbetween seasons?

The answer is money. They want to strike while the iron's hot and get that sweet, sweet cash payout.
There's also the problem of a hiatus killing hype. If you look how popular Rozen Maiden was when the anime first came out, compared to the 2013 season, there's a huge difference in reception. It wasn't bad, but the hype had long since burned out at that point, and it didn't hit the scene like the 2004 season had.

Wasn't the soul eater manga ending shittier then the anime one? Never read the manga but I remember hearing a bunch of people saying that after I found out that they were different.

Well, shounens are targeted for teenage boys/kids who will watch whatever as long as it is packaged as their fav series. Some of the older fans who are aware of the filler arks are also pretty okay and permissive about it.
Business wise, it makes the most sense, since if you stop and take a break for a few months, there is no guarantee that the viewers will not move on to other shows that are always available.

Yofukashi no Uta was like made to be watched after midnight man, the entire vibe just screams "Watch me at night" since the show only takes place at night.
